    buddha: Index Generation

Is there a different set of indices for each rule set? How does one strike a compromise, i.e. how does an author settle on one set of indices? Has there been an effort to confirm the accuracy of the widely-available charts. WGBJS and CVCX seem to produce their results given the authors' index charts, however, there doesn't seem to be any confirmation as to whether or not these charts are accurate. The charts may have been produced at a time when computer verification wasn't as readily available.

Yes there are differences depending on rules. There are even a few differences depending on penetration. And there is certainly a difference depending on risk. And differences depending on how exactly you calculate True Count. But, if you are playing shoes; the differences are generally minor if you are not playing professionally.
